If you want 100% vanilla, play Chocolate Doom (it can play vanilla-compatible maps only). However this comes with some problems: 1) your resolution is limited to 320x200 or so, and you cannot have too many things in the map or the game will crash. That's where Crispy Doom comes in: it is based on Chocolate Doom, so it's faithful to the original Doom, but it allows 640x400 resolution (the game looks "crisp" in this resolution, hence the name), widescreen rendering, and it removes the limits of the original game so it can load larger maps (hence the term "limit-removing source port." "Above" that is Boom; I dunno the specifics but I know it allows things like ice physics, and I noticed some maps that are for Boom-compatible source ports will load in Crispy Doom but some switches/triggers will not work unless loaded in Boom or above. "Above" Boom is MBF, which I don't know anything about, other than it allows "helper dogs," hence it's name (Marine's Best Friend), and "above" that is GZDoom, which can run anything, but it cannot play demos recorded in anything other than GZDoom.

So there are vanilla-compatible maps, limit-removing maps, Boom-compatible maps, MBF-compatible maps, and ZDoom or GZDoom maps - any map designed for vanilla will run in anything, any map designed for Boom will run in Boom or anything above, and so forth.

No. As far as I know, the only source port that works with mod loaders is GZDoom. If you want to load multiple mods for Crispy Doom, you need to learn command lines. For example:
> crispy-doom -iwad doom2.wad -file pk_doom_sfx_20120224.wad D2SPFX19.WAD vsmooth.wad scythe.wad -deh D2DEHFIX.DEH

Ever since I learned how to use command lines, I stopped using mod loaders, because it allows me to keep my Doom folder nice and organized, pic related.

I'll reorganize everything now then. I learned my lesson and I keep a copy of any .zip file I download in case I need to re-extract it, like the id1 folder for example
