Zero wasn't infected from the getgo. Because Zero was already the "baddest robo by design" according to the developer document (pic related is a translation of it), the virus basically made his "evil hex" overstack and loop from 255 to 0, the virus made him good. Or, in other words, Zero is good BECAUSE he's malfunctioning. Remember in X4 when the W shows up and Zero begins to scream and hold his head? That's when he got infected and got that stack overload. The back of the Japanese box for Zero 1 also mentions "Build to be a destroyer robot, Zero became good after he was infected by a certain virus".

Curiously enough, back in 1998, the Capcom official BBS had a post by Hayato Kaji and Keiji Inafune expressing their opinion that they don't know how to continue classic because Bass' gameplay already felt like it was overlapping too much with X and didn't want Rock to overlap with X, therefore at the time they considered R&F "The last episode of the original Rockman series".

There's a production document made around the time of X1 which has the Classic characters on the same page as X and Zero. I think there was someone who worked on X4 who described it as an alternate future, but that sentiment hasn't really been reflected in other sources. Most of the time it's seen as one universe.

According to the pre-production plan the planner of Mega Man 5 (who was the director or AD of Mega Man X, I forgot which) posted on twitter a few years ago, Wily used Proto Man as a reference. Here's an english translation of the guy's twitter post. This was after it was decided Zero was too different looking from Rock to be "Rockman X" and Inafune asked a "mangaka friend" (I forgot whom) to design the "real Rockman X" based on the classic character.

Zero was designed first as "Super Rockman" was just starting to be thought of, very early pre-production before any plot were considered. Zero didn't really last as "X" very long, for all we know he was X only for a day.
After that, Inafune and the planner dude from MM5 whose name currently escapes me began planning how things connect to classic Mega Man and the elements borrowed from Casshern start popping up.

There was an in-house development document made during X1 that said Proto Man was used as reference for Zero. It probably shouldn't be considered canon because it's from before X1 came out and was used only for the development process, but it's interesting they had that written out back in 1992/1993.
