There's a few reasons I could think of:
>no real online like xbox live (there are some exceptions like PSO
>mini-dvds means games either had to be compressed for a smaller filesize or split into two discs
>the only 6th gen console to not be able to play DVDs
>people were disappointed by Sunshine and Wind Waker, especially coming from Mario 64, Ocarina of Time, or Majora's Mask
It's a good console, but I can definitely see why it'd be considered a failure for it's time. It's got some decent games, at least.
