I always just figured it was blank, white eyes of brainwashing/crazy, kind of like some enemies in the dark world. Your idea is creepy as all hell, but I feel like at least one character would have commented on such a thing, including the one guard early in the game who tells you how the others are turning weird and thinks the same will happen to him.
