I post this one often but it just always amazes me when the topic of secrets comes out.

In Pulseman, one of the few games made by GameFreak before they went on to make Pokemon, there was a hidden cipher in the game's intro that wasn't found for over 20 years. It's not huge but it does tie into the game's plot and the events that took place before the game happens. Here's a translated version of the original video on niconico that posted about it.

This thread reminded me of a cool story I read about some time ago. A user on nicovideo actually was able to decipher a coded message seen in the intro of Pulseman that was assumed to be nonsense. When deciphered the message actually revealed plot elements of the game never known before, this was a full 20 years after the game's release. Obviously most secrets are discovered but it's pretty incredible to find stuff like this.

I doubt it. GameFreak kind of dedicated themselves to Pokemon for the rest of the foreseeable future.
I think the closest we'll ever get to Pulseman is the myriad of references in Gen IV Pokemon.
