Well, it's kind of a long-winded reason for me:

Honestly it's the same reason Japan hates the game: They changed too much. They changed the story to be something completely serious, but several of the old Mother traits just don't belong, especially in terms of gameplay. I find it hard to connect with the games melodrama when the main character hardly seems to interact with anybody and express how he feels about the situation at hand. To be honest the only time Lucas really acts like Lucas probably would is during the final boss to fit in with the rest of the series' 'Final Boss fight needs to not be a brute brawl' quota. The whole change from aliens to Pigmasks really doesn't help either.
