I think I've grown used to them a bit, but I've played maybe the first three battles so far. It's a shame, given that something as simple as adding outlines to the sprites would make it so much better, especially because on the overworld, they had the outlines.

Hard to say, haven't played them all yet, currently on Scenario 2 of the third game.
I think 1 is up there. It's clunky in places and lacks some of the refinements of the later two, but it was really fun. I'll have to see what I think of the GBA remake when I get to it.
That said 2 refined it a bit and also let you walk around the world a bit more, which was cool.
And 3 also feels like some further refinement. It is, or at least feels, a lot more linear again too tho, which is unfortunate, but having the more developed story and the updated mechanics is great. Although 3 is fairly hit and miss on some of the designs for the characters, but nothing too bad.
So, I don't know, all pretty good.

Just purely going by combat, both May and Lyle were fun to use as mobile artillery.
Going by interactions, I think so far the sort of main quartett of Scenario 1, Synbios, Masquirin, Dantares and Grace, were pretty fun and Scenario 2 seems to be headed in the same way.
Special mention for Sir Astral because most of the cutscenes he is in are great.
