check prboom-plus.cfg for the value of "realtic_clock_rate", or "Game speed, percentage of normal" in option->general (page 2, pictured).

it should be 100 but you might have pressed keypad plus or minus, which changes the speed the game clock runs at (usually for speeding up or slowing down playback of a demo).
