I really enjoyed what I played of both Neutopia on TG-16 and Magic Knight Rayearth on Saturn. There's also a Game Boy game called Rolan's Curse which is kind of fun. Probably not as good as Link's Awakening/DX, though

I only discovered this game two years ago, had no idea about the anime and manga. Same with Magical Taruruuto-kun and Go Go Ackman which I haven't actually played yet

You may or may not like Neutopia series. I think the Dungeon Explorer games and Magic Knight Rayearth for Saturn are easily better than most of the Zelda games though. Also Final Fantasy Adventure (technically the first Mana game I think) for Game Boy, haven't tried it but I've heard good things.

This is totally not my genre but I really enjoyed what I played of Magic Knight Rayearth. Maybe more action adventure than RPG but it's still really fun. Guardian Heroes also has a lot of RPG elements despite being basically a beat 'em up, you can upgrade your hero's speed/strength/HP etc.
