So finally some kind of convincing theory about the big dot levels was proposed: they contain a secret exit that leads, eventually, to fortresses: canilla dome 1 eventually leads to vanilla fortress, forest of Illusion 1 leads to forest fortress, and Valley of bowser 2 leads to Valley fortress.
The yellow big dot Vanilla Dome 3 is still a mystery, though.

It's not related to the size of the level, not related to amount of coins or amount of exits, or time limit.

As far as I know, nobody knows why some levels in SMW have bigger dots on the map.
It's not amount of secret exits, it's not level size, it's not amount of coins. A real mystery.
