Quake had the whole package:

While all the "3D" games were great, doom, dark forces, DN3D, Exhumed, marathon, etc. I think Quake and Dark Forces 2: Jedi Knight (1997) are the top FPS games from the era.
Doom64 should also get an honorable mention.
