Both had accessories that used the USB ports. The Wii I know had a microphone, likely others too, and the PS2 had the camera and microphones, I think others as well. Extra ports on a console are not unheard of anyway, many consoles have had ports that never even got used, like the GameCube. Sony is rather well known for the launch versions of their console shaving many ports that once they never get used in an official manner they remove in later revisions.

>wii stored save data on the sd

No it didn't, you could backup save data to the SD card but no game directly read/wrote saves to it. The Wii didn't even support putting downloaded games on the SD card until a later update, and launching a SD card game still makes it temporarily copy the game to internal memory. And it took even longer for it to support SDcards larger than 2GB.

Any game that uses an IOS older than 60, since that's the first one that added SDHC(Cards from 4GB to 32GB) support. I know that the loading custom music off a SD card feature for Excite Truck doesn't work on SDHC cards since that was an earlier game that came out well before SDHC support. It might work if you use hacks to force it to load under a newer IOS or CIOS though.

>i can't run wii backups in usb ports

Why not? I haven't had much trouble doing that, especially with modern homebrew. Are you using the correct USB port? Which one you use actually matters. And are your CIOS files setup properly? (don't use any of those auto-hacks, they were total garbage that just replaced every IOS slot in the system with the same CIOS, it was made by idiots who had no idea what they were doing. All the prominent Wii/Nintendo hackers have warned never to use that crap). The modern versions of USB Loader GX even support not just WBFS and FAT16/FAT32 but even exFat and NTFS.
