It's on otaku no video, and they also talk about it on the honneamise director commentary. There were otaku who collected anime cels, so the same otaku who worked in studios stole the cels themselves either to keep them for his collection, or sell them. I'm sure there are also scalpers/reseller scum, hehe.

On the honneamise commentary they talk about how different cels by different animators were more sought after than others. For example in honneamise, the cels for the animators who did the training grounds scene at the beginning are one of the most acclaimed ones from the film.
The Leiqunni scene they said were stolen (or "disappeared").
