They were. It was basically just a straight remake with updated graphics until late in development when they decided it was too similar to the original. That's when all the new stuff was devised and implemented.

I've never been able to find anything about early plans for the shackled monster, like concept art or anything. In fact there isn't much information available about the development of the remake at all. It's mentioned in this interview though.
>When we were thinking about new monsters for the remake, there was an idea about a creature who has its arms and legs in shackles. That was the start of the idea. It started from a visual standpoint, then later it was linked to the storyline.

Yeah she was mentioned once or twice as Trevor's daughter in the cut files but nothing beyond that. The shackled tentacle monster was something they designed for REmake, then later on decided to name it Lisa.

Lisa, Crimson Heads, the new areas, pretty much everything that wasn't there in the original (except the self defense items, oddly enough) were added in at the very tail end of development. I imagine that's why the implementation of all that stuff is so uneven and feels out of place at times.

Most of the problems with REmake stem from the fact that it was basically a straight 1:1 remake of RE1 right up until a few months before release. Almost everything that wasn't part of the original game was thrown in at the last minute, which is why it feels poorly thought out and often clashes with the rest of the game.

Crimson Heads were something they came up with very late during the remake's development. I've never seen anything that indicates burning bodies was planned for RE1. There's a developer interview that mentions they wanted to have a lantern and decided against it, so the oil might have been planned for that.

Kobayashi started at Capcom as a programmer on RE1 and 2 and was intimately involved with development on the Remake. If you don't like what he has to say, tough shit. I'll take the word of the guy who actually worked on the game over some headcanon about "oh no, this is what he REALLY meant."
