That came after the X series hiatus ended. The GBA released after X5, and Xtreme releasing a month earlier doesn't really count.

Telling you, all hands on deck relating to Mega Man absolutely went to the Legends series. The only new games between X4 and Xtreme were Legends, Misadventures, and Legends 2.

Never branching out into 3D in a way that kept the series traditions intact.

Nintendo did it with Mario, tearing up some of the series' traditions but choosing to reinterpret them in a way that made their ideas work better in 3D. Instead of powerups, Mario has a health bar, and the powerups included in the game are instead very powerful to make them stand out.
Sega did it with Sonic, being a lot more direct in the translation of the 2D ideas into 3D, but at the same time they heavily expanded on concepts that were already present, and took advantage of the new medium. Granted, this came after a bit of strife.

Capcom's ideas bringing of Mega Man to 3D in a timely fashion was... Mega Man Legends. A game so distant from the series' norms the only way it remained immediately recognizable was through two things: Volnutt's blue-centric design, and the fact it has the brand name as part of the title.

My take on the lead-up to X7 is this, based on in-game dialogue and that bit about Red:

Somewhere between X6 but before X7, X decided that doing the fighting himself was not accomplishing anything long-term. There needed to be broader measures taken to stop what he saw as an endless cycle, and one of those measures was him taking his leave from the front lines for a more management oriented position within the Hunters.

X's command style with his new approach leads the Hunters to being ineffective, thus the creation of the Red Alert syndicate happens and the two entities end up in something of a contest with one another. Red Alert would be beating the Hunters to the punch on incidents, usually handling situations in ways that X wouldn't approve of. Probably stepping on the Hunters' toes while they were at it.
