So, maybe the reason why Samus constantly loses her equipment between mission is that it could be because she has to update her suit so that the more technology can be carried on her ever since the Unknown Items in Zero Mission, and she doesn't want that to happen ever again.
Though by doing so, some items go into the trash since the new suit cannot support them, like trying to play W98 games on W10.
Though that doesn't explain Super Metroid where she was all naked item-wise, since there's a 30 minutes split between M2 and SM, unless she could update her suit in the meantime.
