For the first game Cotton: Fantastic Night Dreams, you have several choices.

The Arcade is the basic experience and it has 2 very faithful ports on the TG16-CD and PS1.
The TG16-CD port ups the difficulty and remixes the sound track.
The PS1 port lowers the difficulty especially in regards to boss health. Needs an English patch since it was Japan only.
There is a de-make for the Neo Geo Pocket Color that's worth a look for the novelty.
The Sharp X68000 is generally considered the best version of the original game with various enhancements over the arcade, it is apparently hard to emulate but it was natively ported to the game Cotton Reboot as a bonus. It's probably the best version if you don't want to use an emulator.
Finally there is the full remake, Cotton Reboot which is still the original but different enough in feel to be it's own thing. It's out for Switch and PS4. If you don't like it you still get the Sharp version.

For the sequels.

Cotton 100% is on the SNES and PS1, Japan only, no patch either.
Panorama Cotton, Mega Drive only, Japan only, English patch available.
Cotton 2, Arcade and Saturn versions, Japan only, Saturn has a, English patch.
Cotton Boomerang. An alternate version of 2, Arcade and Saturn, Japan only, no patch.
Rainbow Cotton: Dreamcast only, Japan only, English Patch available.

Additionally there is the Cotton DLC for the game Trouble Witches Origin which not only adds the character but adds a full story mode styled after the Cotton Arcade games complete with cutscenes, music and tea time from the original. Very cool stuff
