Conker is more famous for scatalogical humor but you do go down a toilet and see it's shit caked insides in Banjo Kazooie. The toilet has eyes and is named "loggo" in reference to a log going down the toilet.
There's also a minigame in Banjo Tooie where there's shit goblins in the factory level covering up the vents that you have to shoot before they make the air toxic.
