It's a raised bridge like on a Star Destroyer. It would have helped a lot had they made the nose of the ship visible but the entire object is fucked up. They completely botched the perspective. The thing is stationary the whole game and rises from the ocean palace so it's not obvious it's a starship in the first place.

You can clearly tell that the center portion is elevated above the rest of the object, which is a (relatively) flat surface. They could have done a better job of portraying its map sprite, though.

Crono dying is the end of the main quest. Now all the end game sidequests are available and I would recommend doing all of them.

Since Level 1 runs of this game are possible I would recommend changing strategies, with some bosses you might even find that not attacking them helps when you're in a pinch.

The Black Omen is definitely a ship, and when you're fighting against Zeal, you're standing on top of the ship's bridge. If you look at the bottom of the background when you're on top of the Omen, you can see Earth peeking through, showing that it's at a higher elevation than the rest of the ship, despite it being in the middle of the map sprite. It's definitely not a tower.

The travel from the rear entrance on the bottom of the ship to the upper bridge is just that long. You only explore a small portion of the ship, in the end.
