PS1 has less slowdown in the big open areas like Downtown, and a bit better of draw distance, but it still has draw distance issues anyway.
I think the game looks better on N64 though, the textures being smaller is not a problem if you play on a CRT, and everything looks consistent and firm, instead of shaky like on PS1. I definitely think the sort of proto-cel shading cartoon look benefits from the N64's more seamless filtering and correct 3D perspective (some cutscenes on PS1 are really bad, like suddenly Mega Man's limbs disappear or clip through the floor).
All in all though, both are basically the same game so you're still good with whichever. PS1 performs a bit better, N64 looks better (unless you really have a hard on for the PS1's incorrect perspective and texture warping issues) and of course, has no loading times.
Also something curious, the "comic book" was censored in the PS1 western version, it changed the sexy catgirl for some superhero, but the N64 western version still has the original catgirl... might have been an oversight because it still says "comic book" instead of "erotic book" as it was in the original japanese.

Heh. Yeah the framerate is also worse, but again, it's not like the PS1 version is some 60fps buttery smoothery.
Also, here's an interesting thing about the localized version. On PS1, they censored the catgirl erotic book, and made it a super hero comic instead. Catgirl is still on the US MM64.
Strange how it predicted the modern trend of Sony censoring sexy stuff.

Something similar happens in Mega Man Legends. In one of the side-quests you have to find a magazine, in the original japanese version it's an erotic magazine with a sexy girl with underbewbs on the cover, but they changed it to an "action hero comic book" magazine in the western PS1 version. However, for some reason, they forgot to change the graphic on the N64 port, and you can still see the original ero mag (pic related), but it still says "comic book".

This was actually an "ero magazine" in the original japanese, but translated to "action comic" in the localization. They actually changed the picture on the US version of Legends on PS1, but they forgot to censor it on the N64 version, so you still get to see the lewd cat girl but, it still says "action comic".

Not really, they're the same game, there's a PC version as well released in english.

The 64 version corrects some of the game's graphical glitches (invisible walls, camera glitches, etc), but nothing major, the PS1 original is still playable. The 64 version has worse quality audio for the voice acting, but in turn has no loading times and for some reason the catgirl magazine was left uncensored on it (on the PS1 release it was changed to a superhero comic for the western versions).

I think there is no superior version, Capcom could have made the N64/PC versions a lot better, but they kind of half-assed the job, so the PS1 version is still acceptable.

In Mega Man Legends for N64 (MM64) you can find a "comic book" that features a lewd catgirl on the cover.
In the original japanese version, it wasn't a comic book, but an "ero hon" (erotic book). The western PS1 version has a different cover featuring an action hero, but for some reason the western N64 version still has the original catgirl on it, probably went under the radar ,or Capcom was too lazy to change the sprite and nobody noticed/cared.

Not sure about the PC port since I haven't played that.

On Mega Man Legends for PS1, there's a side quest where you need to get an "Action Man" comic book, but in reality it's an erotic magazine on the original japanese release.
The PS1 version of the game got the magazine changed to look like a regular superhero comic book, but for some reason the original lewd catgirl comic is still on the western port of Megaman 64, even though it says "action man comic".
Not sure about the PC version.

In what way? They feel the same to me, except on the N64 you can also use the 3D stick while the PS1 version doesn't recognize the analogue stick (I still play using the d-pad on the N64 though)
