They're not "weirdly shaped", just differently shaped. And it makes it easier to keep track of whether you're on the top or bottom row without needing to think about it.
Also if it's really that much of a deal-breaker, the buttons on the 3D pad are uniform.

i used a 3d saturn pad before touching n64, so it wasn't that big of a deal.
i did however play every n64 game by holding the left handle and stretching my thumb over to the joystick so i could have access to all of the controller.

i think the saturn 3d controller is better than the dreamcast controller
