Why not keep both? Just make a choice between the two at the start instead of having the NES game as unlockable, and give the 8-bit version the Kid Icarus treatment. Maybe include a few togglable options and you've got yourself the best of both worlds.

Wait. Why is FDS & NES Metroid like night and day for you? I thought they only replaced the save system with passwords and then added bonuses like NARPAS SWORD and JUSTIN BAILEY...minor all things considered.
