Closest I can think of is the swastika in E1M4 intended to be a Wolfenstein shoutout. I'm also thinking about the Pac Man secret level in Wolfenstein complete with special ghost enemies, but that's more of a reference rather than a intraseries metajoke.

Both the clockwise and anti-clockwise swastika can be non-Nazi and appear in a bunch of Jap games in that context, it's not definitively Nazi unless it's canted 45 degrees as well. But yeah SJW cancel culture is so ridiculous these days that it's a little risky regardless.
