I've only played One through to Four, with Four being my absolutely unchallenged favourite, but I must say every game covered its themes perfectly. In terms of atmosphere, the second game seriously struck me with how dark it was. Seriously, it's like there's NOTHING happy in that game - the entire political/religious intrigue of why the world was the way it was? Fantastic.
In terms of storytelling though, the fourth game really did it for me. The contrast of a villain fighting for a cause (Fou Lu) and a villain fighting for no reason other than to hurt people (Yuna) and all the other contrasts (Fou Lu as heaven, Ryu as earth) were great.
