Yep, some of those require you to fulfill certain conditions, Wuhan won't appear if you kill him for instance.

I never brought Raphael with me to Saruin, but I once brought Neidhart during a Sif playthrough and still saw his cutscene.

I think To the Altar of Revival is pretty GOAT, same for Decisive Battle with Saruin, but then again, my favorite battle themes from Minstrel Song are Chaos Labyrinth, Believe in my Justice, The Soul of Fire and A Piece of Courage, Passionate Rhythm doesn't really count because fucking everyone likes Passionate Rhythm, it's a given.

Try Frontier once you're done with Minstrel Song, it's not as balanced or complex, but it's very satisfying to play nonetheless, great music and characters too.

If it didn't recognize your System Data that could be troublesome because it's used to record your general game progress, the System Data is also the one that allows you to get bonuses for each time you complete a character story.

Yep, you unlock the Developers' Room in which you can fight all the story bosses again and a few extra ones, problem is if the game doesn't recognize your system data you won't be able to access it.
Sad story bro, I hope it's really just a memory card problem and not something related to the console, you can always get some other memory card, but if your console has problems that is a whole other story.
