Look for asymmetrical details in otherwise symmetrical areas. For example, if a room has 3 torches on one side and 4 torches on the other, look where the missing torch would be. Use your automap to check for asymmetry and broken patterns in the map geometry as well.
Also, don't just look at your surroundings, also be listening at all times. If you hear a door open somewhere, head over there as soon as you can to look for secrets. If it's closed by the time you get there, retrace your steps to find out what triggered the door to open. You can also sometimes learn the locations of undiscovered rooms if you hear enemies behind a wall.
Look for conspicuous textures. This doesn't have to mean textures that are slightly different from those surrounding them, it could just be textures that are rarely used. Common textures for hiding secrets include computer panels (although you'll spend a while if you search every one of these), large pentagrams, and large UAC logos.
