the bottom half is 'used', its just loaded from a different file.
The pictured file is GFX28. It's loaded in to vram, immediately followed by GFX29. The Layer 3 tiles are supposed to be 2bpp, so theyre 2kb each (0x80 tiles is 128 (8x8) tiles, times 2 bits per pixel = 2048 bytes)
the 4bpp ones (the rest of the main graphics) are 4 bytes per pixel, so 4kb instead.
4bpp graphics are added by lunar magic, the original game used 3bpp graphics, so only had access to 7 colors + transparency.

if you save the file and its too large, it seems to overwrite other (non-vram) areas of memory.
I think this has to do with how lunar magic handles uploading the graphics files (they must have sizes stored with them instead of specific slots only uploading the 'correct' size)
