Story-wise, it's my favorite game of the trilogy. I like the game's somewhat unsettling and retro-futuristic atmosphere. Playing it feels like a trip back to my childhood, when I imagined about going on an adventure with other kids in town, searching for UFOs, meeting aliens and so on. That atmosphere is probably because of the game's monochrome textboxes and battle screen, as well as the tiny, comic-like characters sprites in a vast, seamlessly connected world map. It has a number of flaws though, such as the high encounter rate, insane difficulty, stupid fast travel method and limited inventory.
It's an dated and frustrating game, replaying it is a pain in the ass, but if someone is really in retro RPGs, I'd recommend him to try it.
