I dont think they're shooting common 12 Gauge shotgun shells. Based on performance its either 10 Gauge or 8 Gauge.
I dont think the pistol and chaingun are firing 9mm ammo either.

UAC is a defense contractor so everything they arm their security and marines with can be custom made including the ammunition. Which makes sense if you get crazy demands from people on committee who dont know what they're doing.
This happens in the future anyway. Using near-future technology all of it could be CNC machined or 3d printed.
Itd be easy enough for some armorer to say

Game lore never references a caliber for the OG games, just clips and shells. And not all Berettas are 9mm.
The UAC solution to counter-sniper and long range firepower is to fire rockets if that says anything. Instead of having a DMR, nope we'll just lob a few rockets.
