Probably due to how different it is. It isn't even because some of the later games are non-linear, even some of the Gameboy games catch flak due to how they don't conform to the norms of what a JRPG "should" be. Hell even Final Fantasy II and its growth mechanics are hated, especially since it isn't as easily gauge-able experience point pool that ticks over to a level up. Suddenly you have three races that develop radically differently from one another and none of them are by your standard RPG conventions? Piled with that you are just given basic mechanics on how they work and you just have to figure the rest out yourself since the games don't hold your hand?

Yeah most people that play JRPG's don't like SaGa due to such things along with that most games aren't story centric, which is why there seems to be a decent amount of people gravitating towards SaGa Frontier 2 due to it being much more story centric than the other games in the series. These games didn't need tons of exposition or filling the player in with a lot of text on the plot, it let you loose to explore with some NPC's that sometimes nudge you in a direction and you just unfolded the story by exploring the world. You finally get access to the tower that goes to paradise and you are bombarded by nasty monsters and then leads to tropical islands but yet the tower still goes higher.

You don't need a game to tell you that because you can see it while you play it.
