What flashcarts do is they have an internal ROM which the GBA boots. The internal ROM displays all the ROMs you have on the flash cart.
When you select a ROM to play, it flashes that to a chip which takes the place of the ROM chip show in pic related, or otherwise emulates it, and then tells the GBA to load that.
