Warzone 2100. Every mission builds off the last, with all your units (and their accumulated experience) and research carrying over.

Obligatory Warzone 2100 advocate here. Play it. It's freeware now and gets updated by its diehard fans to this day. No emulation/VM nonsense required, as the modern freeware version works perfectly on modern hardware.

Also seconding the Earth series. 2140 is a C&C clone, but 2150 is an underrated gem with a series of fun campaigns where your units and resources carry over between missions. The expansion packs (Moon Project + Lost Souls) introduce questionably designed additions to each factions kits and have some real bullshit campaigns.

RTS is already a niche genre, but if you're not Warcraft/Starcraft, C&C, or AoE2, nobody gives a shit.

>play Eidos demo disc as a kid
>pic related catches my attention
>play the demo relentlessly
>constantly bug parents for it
>finally get it for birthday in 2000
>play it nonstop
>gets me into the RTS genre and end up trying all sorts of RTS games throughout the years because of it
>dev goes bankrupt years later
>IP becomes abandonware
>hardcore fans pick it up and make it freeware
>still receives updates and mods to this very day
>still play it to this very day
Shame it wasn't more popular. There's nothing else quite like it.
