The SaGa Frontier 2 Novel, which can be considered the canon storyline, says that he dies together with Johanne at the fort during the monsters' assault.
There's also a bit more to that, the monsters were used by The Scorpions, it was all set against Gustave as a revenge for destroying the Anima cult and because he was reviled for having no Anima, there's also a cool scene with Johanne and Juda, the female Assassin that appeared at the end of Johanne's episode. And if you're wondering, no it wasn't the Egg's doing, Gustave was as loved as he was hated by some poeple.

I remember that page, a shame that most of the lore doesn't make it in the games, just like it's a shame they cut most of the stuff regarding Johan in SaGa Frontier 2, you have to read the novel to truly appreciate an already great character.
