I do the same. I have a "Complete" folder for every system, and a "Selects" folder which I treat as my personal digital collection. The "complete" folders are actually also stripped of all the sports games, games show adaptations, and duplicates. I used the complete US region romsets as my starting set, and then added all English language (EU, Australia etc) ROMs that never saw US releases. Japanese or other Asia only releases only got in the folder if I saw them recommended anywhere or had other reasons to add them.

Took me many hours to put together, and I still find some errors sometimes, but overall I'm very happy with my ROMs folder nowadays.
