The whole nanomachines thing in MGS4 gets blown away out of proportions (since nanomachines already existed back in MGS1). I'm referring more about stuff like Meryl hooking up with Akiba, the Patriots being Big Boss's support crew from MGS3, Eva turning out to be Solid and Liquid's surrogate mother and the whole undoing of MGS2's ambiguous nature by bringing back Raiden and Rose.
