Too many for me to list. Chocolate Doom is designed to be as close to the original Doom as possible, so it has virtually 0 extra options. Chocolate Doom runs in 320x200 resolution. Crispy Doom is, again, made from Chocolate Doom so it can run in 320x200 resolution, or 640x400 resolution - it looks "crisp" in this resolution, hence the name. Crispy also lets you choose between the original 4:3 aspect ratio, or widescreen resolution.

Scroll down to the bottom of the page and click Download. I go here to download the latest version because I dunno how to navigate github, its a mess.

Move doom.wad and doom2.wad into your Crispy Doom folder.

I recommend organizing your folder like I did in pic related, so that you do not need to copy the same files over and over in each source port folder (the highlighted folders). So for example, my Crispy Doom command line for Doom1 looks like:
>crispydoom\crispy-doom -iwad iwads\doom.wad -file mods\spritefix\d1spfx19.wad mods\vsmooth\vsmooth.wad mods\pk_doom_sfx_20120224.wad -deh mods\spritefix\D1DEHFIX.DEH
