As a pixel artist who started taking emergency commissions to draw people and their favorite pokemon in the Crystal style, I can totally confirm this.
Pokemon designs for the first 2 gens were made with the GBC Sprite limitations in mind and I'd dare to say, started as sprites first and actual illustrations later to help ease the transition.
I tried drawing Medicham in the Crystal style and ran short of colors so I can confirm gen 3 onwards designs were made without color or shape restrictions anymore.

My hat's off to anyoen able to draw fucking Eternatus in 56x56 with just four colors.
