Unless you are able to deinterlace and take 480i content up to 480p, leave it as 480i.
Deinterlacing after the fact and taking a 480i output and turning it into 240p will give you either a jumpy and nasty looking picture, a blurry image, or both.
If you're somehow able to get the system to render and output in 240p itself, this can give better results, but will result in a loss of vertical resolution.

This applies to actual 480i games; If a port/collection/etc displays a game that was originally in 240p as 480i, and you have a way to turn it back to proper 240p, go for it.

This is 240p dong, using Swiss to have the GC output 240p rather than the 480i it normally would.

I have physical copies of most GC games I could want to play, so going that far wasn't completely necessary, especially along side my Wii. Honestly, with a 10-20ct thing of miniDVDs, I'll have access to essentially anything I'd want to play on the thing.
