honestly there really isn't. every hack and every situation is unique.
if you're mixing hacks though, you probably want to patch the less complicated one first; like you'd want to patch "Move the HUD over 4 pixels" before "Entirely New Levels and Main Character". Order of operations matters!

Correct: They aren't messed up at all. Classic consoles store color data and graphic data separately. They use code to load palette registers to assign to bitmaps as the game is running. YY-CHR has no way of knowing what the colors are "supposed to be" because they aren't supposed to be anything. You can load any palette you like as you are running the game.
This is why the same graphics can be used for multiple different color enemies or create mario's sparking star power effect by changing his palette data every frame.
Modern games and image formats do not work like this.

There are full level editors with ROM expanders like SMButil. SMB has been converted to different mappers for hacks before. Armed with the disassembly many things are possible. It just doesn't have the community / interest that SMW has.

You might run into 2 issues:
- Sometimes tiles are reused in unexpected ways
- There are only so many slots available, there may not be room for more artwork
