The analogy with the SNES vs Megadrive is a good analogy: look at how the developers had to take advantage of the co-processors in order to allow the SNES to have shoot em ups that run at the same speed as the one on Megadrive.
The problem here is that this time, it's the Amiga that has a bunch of co-processors while the Apple IIGS only have it's 65c816.
I think it would have been simply better if they used something else instead of the 65c816 and just added a 6502 on a compatibility board.

It's because Apple didn't wanted the Machintosh to be a game machine. If they made/used a proper graphic chipset and sound chipset that were suited for games, it would have been a pretty good game machine too.
