When I rented Chiller back in the day it would not work for me with a zapper either and left me under the impression it could only be played with a controller which is why I never added it to my library despite being a fan of the arcade version.

I see now quite clearly that it is supposed to work with the zapper but there must be some kind of fiddly imperfect compatibility. Have you tried it via both RF and composite? On a different CRT with the same NES? On a different NES with the same CRT? A different copy of the cartridge?

Now I'm curious about figuring out this glitch.

Its not great. The buttons are fine but the joystick is the kind of analog stick you would find on computer controllers of the day. There used to be an adapter so you could play with Genesis controllers

Colecovision would be considered a 3rd Gen system if there hasn't been the crash, it's that much more powerful - but Intellivision has some actual RPGs on it, basically the only console at the time to have representatives of the genre other than rare gimmicks like Starpath Dragonstomper.

Then go with the one that has that. They're all going to have square pixels anyway its just a matter of whether you want horizontal or vertical black bars when you display the other ratio.

Theoretically with a projector there could be a lens that actually gave you non - square pixels but I'm not aware of any such product. There might be off the shelf options though.
