Your magical girl profile has inspired me: Gurren Lagann / Puella Magica crossover.
Husbando somehow receives core drill/is a Spiral, and decides to help out magical girl waifu. At the start he is relegated to the support role as he is limited to Spiral powered cars and the like while the waifu already has her MG powers. From there the two develop combo attacks as the husbando gains greater understanding of Spiral Power while the waifu starts to notice she needs less Grief Seeds the more she uses Husbando's power to fuel her attacks. From there I'd let the players free-form it: It's magic combined with Spiral energy, they ain't gotta explain shit.
Season one enemies are of course the Witches, egged on by an Incubator research team looking into the Second Law breaking bullshit the pair is pulling. Season one boss is the local HQ security division, breaking it and ensuring the witchification stops. Masquarade is smashed, people finally start waking the fuck up to what's been going on. Continued:
Season two kicks off with the Incubators sending in a fleet to reclaim their entropy nullification machine, AKA the human race. Dialogue is possible of course, they're quite willing to trade and uplift humanity in return for delicious heat death avoiding spiral energy BUT! In secret in a galaxy far far away the Incubator leadership is conversing with the anti spirals, who convince them of the threat of the Big Crunch, the result of adding too much energy to the universe. Or the Anti spirals just flat out take over. Either way, the husbando/waifu take up the crazy combination of Soul Gem/Spiral Drill they've made at the end of season one, and proceed to once again kick massive amounts of ass.
