Spores create the entire orkosystem from scratch, not just Orks. First there's all kinds of mushrooms that Orks eat, then squigs and other orky fauna, then Gretchins, then Orks. A very small "colony" probably won't be enough to support Ork boyz that you could use like that.

The problem is that this idea isn't very practical, not the fact that something can and will go wrong.

Assuming that you didn't let the ship's clergy in on the whole ork thing, and you can keep them sealed off, it should work fine, for a while.

however, once they get curious what is behind all those doors, you're seriously screwed. Orks dont seem to like being locked up. maybe their warrboss can keep them under control in that respect.

but remeber, they'll follow you as long as you can offer them combat, food and loot, and not a second longer.

There are three potential problems with that.

1. Ork player can only control the Orks as long as he is the biggest and meanest. Challengers should appear regularly, especially because taking orders from a humie is muckin about.
2. The Crew will be unhappy about this. Morale will decrease. Orks will be violent and orky. The sealed off section off the ship will suffer from an increasing state of disrepair in the beginning and will get orkyfied, which will have alot of wacky sideeffects.
3. If word gets out about this, the Inquisiton might come around to poke a question or two. The ship will not be able to return to Imperial space and will be limited to operate within the Expanse.

Dark Eldar are FAR more likely. They LITERALY live off combat and well a RT can see a good amount of that. Also there are Dark Eldar mercs in canon and if they die they can regrow themselves.

The Eldar however dont give a flying fuck about monkies and wouldn't operate with a few, risking their life for nothing at all. An Eldar NPC using the party is easy to do but an Eldar PC is really hard to justify

Basically, strongly strongly warn him against it, basically tell him that he is going to be playing one of humanity's nemesises, a species reknowned for their trickery and arrogance. All humans will at the very least be extremely wary of him, and pretty much all of them will never trust him.
If he persists, at a stretch let him play a Ranger. Then play all the encounters accordingly. Humans want to talk to your rogue trader, the party meets them on-world, the eldar must go disguised, if it does not then they are attacked by the authorities, if it does they get an Inquisitorial retinue tracking them anyway. If they have an encounter with another space farer, say a merchant, he takes one look at the eldar and panics, the deal is off, all engines full speed, ball to the wall fear, because Eldar corsairs are a major hazard in his line of business and he thinks you're working with them. Etc...

Depending on the Ork clan, you might be better inclined to get a whole ship just for them. Granted they might crash it immediately but it's safer than "cultivating" orks on your own.

The orks happened to break the air recyclers in their area, and the spores leak to other sections of the ship. This can cause sickness in the crew or mutate the food supplies. Imagine the panic when your ship's cook announced that the entire food supply is suddenly contaminated and that other than a few emergency rations you'll be out of food in a few days. Good luck finding a nearby planet that has a viable food source. Which can lead to some fun Xeno wildlife hunting. Heck you might even discover a reigonal delicacy and be able to turn a profit setting up some farms.

The orks start asking about faulty airlocks, they keep having some of their best boyz getting sucked into the void. They're marginally sure it's not their fault, as it wouldn't happen more than once a week on it's own. As it turns out some of the guardsmen you have aboard your ship have a particular resentment toward orks and have been sabotaging them, and when the opportunity presents itself, spacing them.

The orks somehow right pissed off the machine spirit for one of the weapon batteries, it's got a grudge against ork kind and refuses to fire. But you can't just recycle or replace it as the tech preists aboard your ship consider it holy (more so than normal) as it has a longer history than you expected. If you can find a means to calm the guns spirit, you'll end up with a serious archano-tech weapon you didn't know you had. Otherwise, you can just let the orks have it, piss of some Admech, but they'll loot it and be happy for a while.

Don't Orkoids need, you know, soil to grow? Their fetal stage involves them growing underground and leeching nutrients from the dirt. I don't know what kind of ship you happen to be running, but ships don't often have a surplus of dirt in them. Even if the ship is capable of growing its own food, its likely that they use Hydroponics which use dirt anyway. There's nothing in there for Orks to grow in, and thus there's no chance of growing Orks.

If they do have Hydroponics than maybe they could grow some spores that way but they wouldn't get Orks, they'd get mushrooms and squigs. Ork spores naturally try to create an ecosystem when they grow by sensing the psychic fields of other nearby Orkoids.

So, the short answer is, it will go badly because they will not manage to grow anything at all. And even if they did manage to grow something, it would be squigs. If they want to play Ork farmer, make it realistic. The crop is not coming in. You want to have a crop you better figure out why.

Hang on a sec. I remember in the fluff that it wasn't uncommon for Eldar rangers to work with humans, although given the relative rarity of their number they wouldn't normally be a sight.

With an Imperial General or just walking around, an Eldar would be very strange. But with a cowl/facemask, an eldar would more than likely pass for some form of a mutant, or likely not even noticed that much, given he is with a rogue trader.

I do agree that it can only be taken on by people that know the lore very well though, or else you get some space elf mary sue/wrong kind of persona for the character. I also agree that the character should be limited in path, but remember that Eldar change paths sometimes.

For example, having a Ranger who used to be a cook or writer would not be far fetched, although the character would need to be old enough to warrant the job change.

Orks don't work strictly in stages. Its not Squigs begetting Snotlings into Grots and then Orks. Once a critical mass is reached, it just allows for the potential of a higher form of Orkoid life cropping up. It doesn't eliminate the chance for more Squigs to be born.

If she's a Rogue Trader, a big part of being the captain is going down to a planet's surface and kicking righteous ass in the name of Profit. It'd be good to know what direction you're going as you do it.

As to your question, OP, there are sooo many ways this could end in tragedy. My big worry if I were trying to do it would be the fact that the first spore that grows up into a Mek is going to result in half your ship's components being torn out and turned into "roight proppa Orky tek" before you can blink.

Then there's the problem of keeping the Boyz and Grotz and Squigs AND spores all contained. It's all very well and good to say "seal off a section of the ship and let them grow in there," but to do it properly and safely you're going to have to truly make it a completely isolated habitat. That means a separate power source and air filtration system. And every single room in your Ork habitat has to be strong enough to withstand the damage that comes from the Boyz scrapping with each other, Meks and Grotz trying to tear the place apart to make stuff, fires from the inevitable fungus-beer-Molotov-cocktails some bored Boy puts together, and the occasional squig trying to gnaw its way through the deck because it's hungry and the floor looks like the biggest meal in the place.

And THEN, once you get all that done, you get to figure out how to get them to use the boarding craft properly (like hell they're gonna let some humie drive them around) and how to tell one ship from another AND how to properly dock with another ship (you may just be better off shooting them into the other ship with drop pods, so enjoy that extra expense).

With all that taken care of, if you can get the non-Ork crew to be okay with it and keep any Inquisitorial or Ecchlesiarchal ears from hearing about it, you should be okay.

If I may make a suggestion...
Remember Homeworld: Cataclysm?
Everything's going just perfectly until one day, while in a system where they'll be able to get new components...

Power fails as the ship is rocked by multiple explosions coming from the lower sections towards the rear. Sensors, weapons, section after section stops reporting, as if it had all just been torn away.

By the time emergency crews get sensors, power and gellars back online, perhaps with some weapons but probably no shields, but perhaps faster if the party wised up and got an outside look with a ride outside or a fighter... They find out just how bad shit got.

The newly crowned Warboss and Bigmek of your lower sections have literally broken off the ship, including several engines and... the warp drive.

The party may try to slow them, may even manage to stop them at great cost, but they will remember the price of blasphemous hubris.
