Granted, its been a few years since I've read the comic, but...

Emperor is, basically, magic. Call it "Psyker-bullshit" or warpcraft or whatever, its magic in a scifi setting and has no basis in the physical world.

John is a super-physics guy who, if my feeble understanding of physics is correct, can basically do whatever he wants on a quantum level.

Because the Warp =/= Science, I'd say John would be fucked. He could also only block 80% of the missiles, should the Cold War become Hot, so his power IS limited.

This was mere speculation. A "what if he can only block 80% of the missiles?" scenario. By the end of Watchmen, it's implied that not only can he not be killed, but he has the power to create life. Granted, the Emprah was ridiculously powerful, but this is the kind of guy who could turn the Earth's atmosphere into pure hydrogen and exist in every point of time simultaneously.

Watchmen is pseudo realistic, in that it attempts to at least be internally consistent and portray something similar to how the world (might) work. 40k works on Awesome and Fuck Yes.

Dr. Manhattan and the God-Emperor are about as Trumps Everything as both of those styles can get (which is really saying something for the God Emperor), so they're basically completely incompatible. If Manhattan can't simply neutralize the Emperor's psyker powers, he loses. If he can, he wins.
