No, most atheists have never had a religious epiphany. Only reason they believed in religion is because of people around them and social norms, and whatnot.

But religious epiphanies are now understood as neurological phenomena. They can even trigger them artificially. Everyone put into the machine just sees whatever deities they were raised to believe in. Atheists see aliens. Basically it's the mind trying to fill in the gaps with something that fits the feeling.

Why wouldn't religious people see aliens? It's obvious they're out there but they're either..

1) Not advanced enough for us to be able to pick up their radio or whatever they use
2) Too far away and space travel is incredibly difficult, especially for a long-term manned flight through multiple star systems

Atheists don't "believe" in aliens. They just assume that because of the sheer size of the universe it would be stupid to think that we're the only ones out there out of trillions of star systems.
