I have been trying to get ahead of my peers in math and science over the summer, but I have realized that I don't know where I am anymore. Is there a program/website that can tell you what you know, and what you need to work on? Such software would be quite helpful in my self learning endeavors.

Have you looked at khan acadamy? It's got a curriculum layout similar to most other institutions.

Khan Acadamy doesn't have enough exercises. It is getting there, but it is still a bit spotty.

Somewhere in the geometry-algebra II area.

Calculus 1 -> Physics 1 -> Chemistry 1 -> Biology 1

That will give you some pretty good fundamentals to study whatever you want with ease.
