I'm in space and I want to come to a complete stop.

How do I do it and how do I know that I've completely stopped?

You can determine your motion by observing stars. Far away bright stars don't move (as far as you care to know), so if you detect movement, it's your ship.

Correction, then you would no longer be accelerating. You would continue moving however you were before you started firing thrusters.

Also, if somebody fires the bottom thruster you would move up.

If a particle is traveling at any speed in space does this affect how it interacts with another particle even if their relative speeds are close to zero?

You are always moving in relation to something.
Specify the place you consider to be at rest and it's easy to see if you are at rest.

If you don't place the absolute point of rest to somwhere then speeds is meaningless.
You are currently going at light speed to every direction at once and you are also completely stopped.
