The most likely explanation IMO is that some government agency fucked up big time (like they ignored warnings or did not stop the terrorists when they had a chance or something like that) and they just don't want the world to know about their failure. I can agree with you on that. There are many incidents in history where people (terrorists or not) have very easily bypassed all types of security. And there's little doubt that there were warnings. For example, I saw this documentary called "Man on Wire" a few weeks ago, and one of the most interesting things about it was how easy it was for the guys to slip by all types of security to do what they did.

I think people underestimate engineers' ability to recreate disasters. Yes they can tell you exactly what happened, how it happened, what order it happened in.

A space shuttle blows up? yes they know exactly which screw was defective. A dam breaks, they know where the crack was, and how it grew. A skyscraper collapses mid construction, not only do they know it was a bad batch of cement, they know which manufacturer supplied that particular bag.

Rescue workers also witnessed and took pictures of badly-charred bodies (well, pieces of bodies) still partially strapped into wrecked (pieces of) airplane seats. I've read multiple first hand accounts of this, but the pictures were never released publicly (for obvious reasons).

Also, there were many witnesses (including many drivers on I-395, which the airplane flew directly over) who reported seeing the aircraft.

In short, the theory that what crashed into the Pentagon wasn't a commercial airliner is one of the dumbest theories I've ever heard people seriously argue. It's just below young earth creationism.
