what does /sci/ use ?

Gnuplot.

But if you don't like it, how about R.

In any case, there are so many possible variations in doing a 3d plot that just about any tool is going to be complex and frustrating to use.

I can't figure out how to give gnuplot 2+ different colors to use in the 3D scatter plot

and it looks like shit anyway :(
