I don't think you need to be too worried. Omeprazole works by blocking Hydrogen potassium ATPase, an ion pump only found in your stomach. The only issue I can think of is not enough acidic environment in your stomach, which can lead to digestion problems and infections. Hopefully, your doctor knows the dose you need and you'll be fine.
